Camel you're on it with the 44 magnum. The one in the movie is a smith and Wesson and so is the one in fallout. You can tell because of the shape of the cylinder release as well as the shroud for the ejector rod

Just noticed that Harkness is base on the T1000 character in the Terminator 2 movie. Not only does he look like the character but both are effective in combat and are blending in society by being disguised as people serving the police force or in Harkness's case the security force of Rivet City.
The guy with a skull in his chest cavity is probably a reference to the movie The Thing in which a a character has a one of the things burst out of his chest look it up

Baba Yaga’s witch hut is lined with a fence that has skulls with glowing eyes to provide light and burn people. Vasalisa eventually killed Baba Yaga by taking one of these posts and pointing the skull-light at Baba Yaga until she burned into a pile of ash.
The Liberty Prime tidbit you shared about the robot throwing the nuke like a football likely had nothing to do with the nuclear football, but more to do with the FOX animated robot named CLEATUS they used to promote monday night football, who LP closely resembles.
Not gonna suggest you missed this, but another name you can find in Vault 92 is Malleus, presumably named for one of the three bones in the inner ear, and not MC Hammer. (Malleus is the Latin word for hammer.) All in all, great video; while I knew most of these I did learn a few things even nearly 10 years out. 👍

1:45:14 The T-Rex bones with three claws is probably a nod towards King Kong. The original movie had Kong fighting a T-Rex with three claws. Peter Jackson’s remake of King Kong (2005) also designed T-Rex’s with three claws instead of two out of respect for the original movie.

18:04: Opinion/suggestion regarding the eye lit skull in hand coming out of mouth of skull bursting out of corpse's chest: I would say it may be a double play on scene of the "aliens" chestburster to become a "hunter" alien (I think that is the roll) with the "mouth tongue" in the mouth AND the Will Smith movie "Wild, Wild, West" when they use that one severed head as a projector to see the last image burned into the dead man's retinas to see Loveless' henchman who either was in hiding or thought to be dead (I can't remember which).
I love the GURPS reference.. though I love the now more common rpg systems I still think GURPS was the best system. It was a 100% based system - so everything could be calculated in percentage of chance, without having to bring out the calculator - furthermore it allowed to go 50% below or above initial stats - resulting in many interesting situations. A great advantage / disadvantage system - no positive perk without a price :) The system had so many possibilities.. they had fantasy, sci-fi, present day, vampires, ninjas & samurais, horror, even an official Conan edition - which we played a lot. Also it was easy to make your own games and still play by the rules.. my friend made a Marvel game for us with all the X-Men's, Spiderman + villains and everything..
Mini Nukes realy existed (still do?). They were designed to be launched by a high powered mortar/RPG device and were called "The Littlefellow." The bomb had a dial ring at its base that could be turned between 250 to 1000 Tons (One kiloton), each 250 ton turn made a clicking sound and had white numbers from 250 to 1000. Unfortunately the two man launching team would be well within range of a lethal dose of gamma radiation. If ever deployed they wouldn't have been told that though. A one to 5 kiloton suitcase bomb is very possible and knowing our military industrialist complex, it has probably already been built and maybe even detonated somewhere. They love their toys.
I never realized how many cyberpunk genre references there are in this.
The cosmic horror is obvious, there are references to Lovecraft and Howard's works everywhere.
To know that Gibson, shadowrun, and other pioneers of cyberpunk were referenced so much just goes to show another reason why I loved this game so much.

The stopping the signal is probably more likely a Hackers reference since it's obvious that's what Whedon was referencing in Serenity.
The Chryslus Corvega is a possible reference to the Chrysler Cordoba. It could also be a double-reference both to the Cordoba as well as to two rather infamous General Motors vehicles; the Chevrolet Corvair and Chevrolet Vega. The Corvair for its unique handling, and the Vega for its unreliability and similarly to the Corvair, safety.

I know this is a late comment but...I think the glowing skulls (00:17:31) COULD be a reference to the game Shadowman; The protagonist has a skull on his chest, and on the cover of the game it shows him holding a skull with fiery eyes.
When talking about Die Hard, you mention that the name of the quest is "Those!" This is a quest that involves the presence of giant ants and is clearly a reference to the 1954 SciFi/Horror film "Them!" about the invasion of giant man-eating ants.
I believe the skull is a reference to blood in which you hold a spine connected to a skull with glowing eyes. When its deployed it stands just like that on the ground, volleying fire towards enemies.
Also, double Easter Egg... Yao Gaui could be Yogi Bear - That came to mind the first time I ever saw one, I read it as Yo-gwee

The Easter Egg at 9:45 was what stuck out first. This is an extremely obvious reference to the U.S.S. Liberty, which suffered an eerily similar fate and set of unusual circumstances. Maybe in addition to this it also had to do with the mentioned game producers, but considering 90's PC games were super 'red pilled' and this is a thoroughly 'red pilled' reference, I think it's more likely a vestigial remnant of past gaming culture that somehow made it into the 21st century.
