To my knowledge, if you leave everything as you last used it, the settings should be the same on any document, until you change them? I think that's how it works, or at least that is what happens on my Illustrator CC

Hey! Well yes the best thing to do would be to make 2 documents, one RGB and one CMYK. On the CMYK logo, save it as; Ai, PDF, and EPS On the RGB document, save it as PNG both transparent and non transparent

That could be one reason, but really colour can get complicated when working on different machines. Pantone or spot colours help limit the issues
