Yes the animation was also made in blender. My approach was quite manual and not very scientifically accurate, as now molecular nodes by Brady Johnston is now available, I would recommended watching his tutorial on that as it can also use animation based on pdb files, which is far more accurate (also the reason I did not make an video explaining the manual animation process)
