I've always attributed the religious use of the fleur de lis as a symbol of the Father, Son and the Holy Spirit. IMO it also looks like a natural artistic rendering of the Cross.

My childhood home had a fleur-de-lis on the bottom of the stairs, the large post (not sure what it's called), and also had some wheat underneath. The story goes in my family that it either used to be a church or a convent before they bought the home. I know in the attic (we used it as bedrooms had what I assume used to be part of a bell, that was in the window frame, we eventually had them tied down because the wind would cause it to make loud knocking noises.

Personally I think it became an ancient trade symbol, representing a stylised hemp leaf, on the spice route, recognisable, say like the barbers pole or 3 orbs for pawn brokers.
