It is created to eliminate outside or foreign contamination within the tree should any part of it is damage. Like how our antibodies react to germs in our bodies. The tree presumes the humans as a threat thus spawned those antibodies to exterminate the humans but the pokemon spared.

I feel it's worth pointing out that the director of the first movie has outright said he doesn't die (he turns to stone). The whole "Ash dies in the first movie" thing is an idea that's mostly exclusive to the western side of the fandom. It doesn't help that the whole Winds of Water/Tears of Life story doesn't exist in the Japanese version of the movie either. Though I admit it was a half-decent attempt at explaining the end of the movie.
Pokémon was supposed to end with the First Movie, so they were going to go out with a bang… The sudden popularity of the series caused the ending to be reworked…
