To be honest I think there is a very big limitation here in the fact that you think you only need one model, while in fact you can vary from the detailed model to a more simplified one depending on what the scene needs , at least that's what I think

One Comic character that i think deserves an anime adaptation is The Flash. Just think of all the cool lightning flying all over the screen while hes running faster than light. His villains would be awesome as hell in anime form as well.

Also if you haven't already, you should look into the documentation of Guilty Gear XRD, it's an entirely 3D game with a 2D anime style, they even have a character with a scarf covering his mouth, the lips are actually fully modelled so they could use the shader itself to make the mouth visible when he talks. Guilty gear Xrd also used a technique the developers coined the "infinite resolution" technique, it is to hide the pixels of line art and such like you had trouble with. The short and sweet explanation is that all the line art is perfect straight on the texture so it's pixel perfect, and then each line is placed on UV seams, then the UV map is modified to change line thickness and such.
If you want super crisp lines, try generating distance field (I don't know about Blender, in Substance "Distance" node) from the drawn texture and thresholding it. Yields wonderful results with even very low resolutions.
This reminds me x-men '97 maybe marvel animation can make something like that in the future. but they have so many shows on making right now so it's not in near future i think.
