We opted to see Tokyo Tower in the morning and Shibuya Sky at the evening. We went to Skytree last year during sunset. :)

If it is winter, reach there at around 4:30pm would be the best, as you can enjoy the sunset and night view if you stay there for couple of hours. If it is summer, arrive there at around 5:30pm or 6pm.
