They're different experiences! The 3-day boat tour is perfect for a very private and local experience with lots of snorkelling and islands. The Tour A, B, C, D usually have some lagoons or caves and limestone cliffs that the Philippines is so famous for, which can stand out as interesting experiences, and it's also a chance to meet people. The downside is they can get VERY crowded as lots of boats throng to the islands. I'd suggest maybe doing one of the tours and the 3-day expedition for a good mix.
