I have purchased the app licenses on the app page, I have subscribed to the $3/mo management solution, yet the app store on the employee iphone still has the app grayed out and they apps will not appear
There is an iCloud settings profile. One of the options is to disable Contacts sync, but I don't know if you can force iCloud sync. Moysle could do that tho.

Same, I just called them and it's because in certain countries like Canada it isn't supported... You'll need a 3rd party MDM solution

what if the users already have "personal" apple ID"s using the corporate email? Will it clash with the AD one when enabling federation?
yes they will need to change it over to their personal email
