I don't really find it too mysterious. It is simply a visual representation of what Neo sees and feels. As Morpheus said, "If real is what you can see, touch, taste and feel, then real is simply electrical signals inside your brain." It is never explicitly stated but Neo has some sort of connection to the machine mainframe which makes him able to perceive and interact with the machines.
If what is real is "simply electrical signals inside the brain" then there must be something that creates those signals in such homogenous way that we perceive the same thing. In this story, the matrix. Really such brilliant imagination, salute to the creators.

There are two problems with that. One. I not think that the machines let their primary source of energy get away. And two. Think about it. How else would the humans be able to build Zion from scratch? How did the first human to wake up get out of the fields and go to where Zion is? How did they start to build?
They sorta explain that the machines are doing this to humans as a form of revenge. They already have nuclear power plants and the like, they just despise humans.

At one point Neo gets attacked virtually by a sentinel which I interpret as an electronic attack. Back then it spawned crazy theories but these days built in wifi seems a much simpler explanation.
