Might have the same problem with my 2008 Yamaha 650, I changed the final drive all it was black and you can see gray inside of it so something grinding, certainly not going to the shop they charge way too much money and you right I certainly don't want to spend no 8,900 dollars.
Its not too hard to replace yourself. When i purchased the new bearing it no longer has a steel cage holding it together, the retainer is a sturdy pc of brass. I asked the dealer why they appeared different and oh yeah " they had trouble w those bearings so its been superceded" my guess Yamaha figured it out but didnt want to take responsibility for it. If i can help let me know mine runs great now and total cost was around 115.00 ...75.00 for the bearing and 27.00 for the retainer pc that goes in front of it and 12.00 for the new seal.
If your talking about the shaft w the yellow tape on it, that's the input shaft but the bad news that's the only part they do not sell....gotta buy a used final drive on ebay....
I've been working on this myself. There is a small hole inside the final drive you can put a punch in and punch it out. It took a good bit of effort on mine to get it out with a 3lb ball peen hammer but it finally came out.

I freaking hate collar #14 (on yamaha pic), basically unremovable when your shaft bearing finally dies. Whole concept is dumb af.
