It did this on the genesis too. What is happening is repeatedly pinging the hitbox in such a short period of time puts a lot of work on the processor. A lot of treasure games did this intentionally because a game slowing down when you hit the boss hard gives it more impact.
Before Cuphead bosses, there were Rocket Knight Adventure bosses. You can also throw in Dynamite Headdy lol
