When the Pokemon defending the gym seem to have 0 HP left but won't die, it's actually only a visual bug that happens just before one of your pokemon dies. Usually, if you use a charge move when your pokemon is about to die, the damage will still apply even though it's actually already dead...that damage isn't actually dealt anymore but still shows up as a visual deduction from the defending pokemon's HP bar...
More things:
It seems like you do less damage than the defender because the defender has double HP.
To dodge, swipe left/right when there's a white (I think, dunno I'm color blind) flash along the edges of the screen.
The defending Pokemon will always attack after the same interval. The first attack is a double attack where you need to dodge twice.
When you charge up your charge move and it doesn't work it's because you tried to charge it during a different animation (quick attack usually) which doesn't work. You have to let the animation finish first.

You can tell he hasn't played the main games
When the sides of the screen flash yellow dodge. Typically my gym battle go: Battle # GO, Attack once (sometimes twice if the Pokemon you're fighting is slow), Dodge, Dodge, Attack, Attack, Dodge, [Attack 3 times, dodge] Repeat. Only use your special after the gym Pokemon does and you've dodged it that way you're both on a long cool down before attacking again. With a single Vaporeon I can clear a level 4 gym for sure including it having Pokemon that are super effective against me. I've never used more than 2 Pokemon to clear a gym.
For a challenge you could...
Only use the next 6 Pokemon you catch...You can give yourself about a week to evolve or power them up...You don't have to catch the next 6 you see...You can choose what 6 you catch

Yo Mystic7 when you are gym battling, wait for the screen to flash yellow then dodge once immediately. That is the perfect timing for every dodge regardless of the animation :)
Get 6 of the same type of egg (as in KM) then hatch them and fight gym's with those 6! (You could take Low Lvl Gyms with all 2K,s the MED Lvl with 5KM and lastly High LvL Gyms with 10K) I would love to watch this! It would be so epic!
