Apes together strong
I have two theories. My first theory is that Mae is one of the astronauts who was lost in space during the events of the rise of planet of the Apes who got pushed forward through time and crashed landed in the kingdom of Planet of the Apes timeline. My second theory is that Mae might be from the old world and she came from a bunker filled with hibernation pods. Notice how Proximus says we must destroy her kind. I don’t think he is referring to all humans, but the intelligent ones. Most notably, the ones in the bunker most likely in the pods also notice how Mae is the only one wearing old-world clothing while the other humans are in loincloths. My theory is either hibernation pods or just humans living in an underground bunker.

That leaves out the missing ship (as much as I want that) so some kind of stasis pod seems the best bet.

this movie is literally part of the prequel for the original POTA film, the apes will keep advancing and the humans will resort to cavemen, then next comes the arrival of the astronauts back to Earth

I deduce from watching the trailers and clips that Mae was Proximus prisoner in his kingdom, else why would she tell Noa where she knows where his tribe was taken if she did not have intimate knowledge of the area. She most likely escaped and was found by Noa and Raka.
I believe Proximus had Mae as prisoner, perhaps found her in a floating space shuttle at sea, and hidden from the public to hide the truth that human can speak and are intelligent. Moreover, he was keeping her around so to obtain knowledge and insight into human technology. He seemed to know a good amount of information.
I like your theory but I don't think she's an astronauts, I think she and other humans avoided the virus by hiding in a bunker right as the outbreak started. So she can still speak and is intelligence because her ancestors never had the brain damage from the mutated ALZ113 that everyone who was immune carried. The virus has likely gone extinct by now other then the effects in human and ape genomes so even if she is around humans or apes she wont get the effect.
But she has to have been raised by other humans who can speak as language has to be taught with the cut off being puberty before you lose the ability to learn. She was likely captured by him a few years ago when she went out exploring the new post human world and then escaped from him which is why they are hunting her.
