I have a theory about why the story differs so much from the gameplay. I think that the heroes you're playing in Overwatch are actually actors who are taking part in a virtual sport, playing some legendary heroes from Overwatch's active days / the Omnic war. The battles are actually literally games designed to represent the historic events.
I always looked at the game as a training simulation of sorts, though it's noncanonical. It wouldn't make sense if the game was canon though, considering you can have enemies working together (Reaper and Winston?).
The Blizzard explanation is that they're like action figures that we're playing with - real characters, real situations, but imaginary setting. You don't need to have a reason for Reaper fighting with Winston this way - and the Overwatch "story" sits outside the actual battles we fight :)
