The Rabbitry Center used totes that came from the hutch, down a ramp to the totes. Check them out?
I would say if you attempted another run with grow-outs, I would rotate the feeders to different spots in the run every day or every other day and also if it got bad rake/shovel the poo if it got bad in one spot. That way they can't build up poo in one area. Unfortunately rabbits only pee/poop where they eat (that's why litter training them is easy)... I'm not talking about the random sprays/poo to mark territory. I would not have the nesting tubs near the feeders either for that reason. I am a rabbit breeder as well but mine are in hutches as well, as stated, easier clean up and less disease/illness overall.

Yes every caged rabbit video has a bunch of commenters saying the wire is cruel. But I read a book (remember those?) by a renowned rabbit expert recently and he said that the wire cage is the kindest place bc they won't be walking and breathing in their own feces all day every day. Wire bottom cages have the highest survival rate, lowest disease rate, etc. Bummer you had this problem, but it'll make a great chicken run.
