I always thought amaya was some sort of mute like she could hear but she didn’t have the physical ability to speak (I’m not trying to be ableist or anything like and I apologise if it is but that’s what I genuinely I also am not 100% if that is a disability or not and should put more research into it)
Amaya is Deaf (as confirmed in 2x06) and she can speak (as shown in 5x04), she just chooses not to as sign language is easier for her. You definitely aren't the first person to be confused by it so no need to worry!
