In the comics, it’s shown that Engie and his family have very close ties to The Administrator. He’s been building and upgrading a Life Extender for her for example. Honestly, the best way to counter the Engineer is to approach him and give him a better offer than whatever Mann Co. offers. And give him things to make and improve upon. He’s a mercenary, and an all-around decent man. Among all the mercs, he’s the one that would be the most likely to leave Mann Co. to pursue better things… next to the Demoman from the comics. Give him a decent life in a shop and he’ll be happy, maybe let him out onto the field now and then where appropriate. Batman and the Engi might get along. They’re both incredibly smart individuals. Just in different fields. His insight and expertise could prove invaluable.
The engineer could prove useful to help Lucius Fox with great inventions. However, Luther or waller could find use for him as well. The engineer could be useful for military purposes, or Lex Luthor could get improvements on his inventions with some tech assistance from the engineer. Also, Batman‘s next contingency plan should be about Sigma from MegaMan.

One thing Batman will take note of with Jack is that Captain Sparrow while he may act like a bumbling idiot a lot he's actually a cunning individual who is a master of adaption whose at first glance haphazardly made on the spot plans are actually genius strategies for example when faced with capture on board a British ship and he made one such haphazardly made on the spot plan in order to escape back to an allied ship and the corrupt British nobleman asked him "Are you mad?" Jack's response was "Well I'd have to be in order for this to work." and it worked along with Batman also taking note of Jack actually being a decent fighter as while his hand-to-hand skills are severely lacking, his skills as a swordfighter, and a marksman with firearms are very impressive something Batman will praise especially giving that Jack in his youth as a urchin on the streets of Tortuga taught himself how to fight, adapt, and survive as he no formal combat training, no formal tactics training, and no formal survival training.

Which is to say the Batman would need to enact more than just one contingency depending on the Mercs in the area and even, of course, find ways of dividing up the team from each other.
And now throw all this out when you encounter a battle engi that doesnt care about building anything but mini sentries
It should be noted that if Wayne enterprises were to buy out the mercenary team and deploy them in a security detail or other combative occupations, they would ultimately be pacified and in fact deploy their talents to more desirable purposes.
