I think it just took like 10,000 years max for it to wipe out all life but the administrator hid in the chamber and was thus unsensible to the entity. Once all life was destroyed, only matter and stars were left and he waited for the heat death so they would be gone and it would just be empty at which point the entity realizes there was one more thing left and came down to finish him off. But the administrator created essentially a digital prison which is just information, and so does not have any form, except a human sized hole which forced the entity to occupy it and become trapped in that form. He kills it with an ashtray, iniates a big bang and becomes Yahweh. Love it!
I think it's kinda important to mention that this proposal isn't the source nor the end of the phrase "Does the Black Moon howl?". It's really difficult to stick a full meaning onto it, but for the longest time, it acted as a sort of passphrase for foundation security, sometimes to see if you had clearance, or sometimes to test if you were affected by some kind of cognitohazard. And as it kept getting used more and more, there were plenty of entries that just used it to sound cool/mysterious, with no proper meaning behind it. Tbh, at this point it's become one of the major SCP catchphrases (behind "Secure, Contain, Protect" and "We die in the dark, so you can live in the light"), which then inevitably evolved into someone writing an entire 001 Proposal about the extensive influence it secretly had the entire time (that's not to say I didn't like this one, it rocks).
