The reason why they speak normally is because 1 they are above the rank were they can speak without scramblers 2 they need to speak normally because only high ranking officers are able to understand them along with fellow dt so they needa speak without it so other troopers understand or 3 this is a dub and in cannon they actually spoke with scramblers
People tend to forget that many of the arc in the Clone Wars were also very poorly written. Most people just tend to remember their favorite arcs then say the show is perfect.

They also speak normally so the audience can hear them lol, I imagine most the time they were scrambled, just descrambled for us watching
It was purely for the audience's benefit and nothing more. Wouldn't be the first or last time Rebels broke Canon.
