I think the bad smell they keep talking abt is the smell of magic, in s4 its mentioned that normal people can detect magic on its users by smell, and the more the individual is good with it, the more they "stink", another exemple of this besides isaac who is good with magic (forgemaster) was saint germain who was also described by greta to be stinking of magic and he usually avoided the suspicion by talking abt not showering for days

Overall it's a tasteful and justified fun reference, if the castlevania games never had a jojo reference in them it would be weird to have on in the show.
