I don't think they necessarily agree, they're just aware the seer believes the emperor speaks to him and won't be convinced otherwise, so they don't bother trying to convince him otherwise
at first I thought the idea was that he was supposed to be insane- that he only believed he was talking to the Emperor, but that in reality he was just a lunatic hearing voices. But a lot of that personalities' lines reference things about the Emperor that *literally nobody remembers* in 40k. We know the ins and outs of the Horus Heresy as players, because we have read the books/spent time wikidiving- but in universe that's ANCIENT history. History that has been censored, destroyed, warped and forgotten in a galaxy of endless strife and war. The chances of a common psyker born on some bumfuck agri-world knowing, for example, of the Emperor's secret plan to seize the eldar webway to free humanity from it's dependence on warp travel is *zero*. The Emperor hid that plan *even from his own sons* even from the one among them who would play a pivotal role in it's execution. And yet, this guy has a line about it. It's supposed to be ambiguous as to whether it actually is the Emperor- but this psyker personality is definitely communicating with *something else*, and it speaks the truth. Whatever entity is talking to him, it's very old and very powerful. And if it claims to be the voice of the Emperor, I'm inclined to believe him.

One thing: The general thought is that the Psyker's "Beloved" is the voice he hears, and the voice is hinted on being the Emperor of Mankind by the other characters in some conversations.
I like when you kill a rager and the zealot says "Yes beloved, he WAS very angry wasn't he". I love the mental image of the Emperor of Mankind casually watching the fighting and remarking "He was an angry chap"
Instead of waste bullets shooting them, the Inquisition only sents them to suicide missions, if they succed, all the better, off to the next, if they don't, well, they'll just send another group to do the job. The Rejects WILL die at some point, none of them will survive that war, is only a matter of time.
I think they're not important enough. They are cannon fodder, basically penal soldiers that fight until they die or are somehow pardoned for extraordinary accomplishments. They are sent on suicide missions and they have nothing to lose. But eventually the Inquisition sees some value in them.
I'll never get over the fact that Hadron actually complimented the strike team at 2:30 . The fact that she never even considered the idea of disabling the relay to knock out the Skyfire turrets is funny to me, but her complimenting the one who said it made me do a real double take.
At this point, with all the psykers the Emperor and his Throne have eaten over these past millennia, I'd say he's more of a collectively conscious entity; the equivalent of an online app or cloud that spares bandwidth to do its stuff, like talk to these psykers in the form of "Beloved."

A lot of the zealotism of 40k is slightly overstated. There's simply too many people in the galaxy to shoot every one that says something odd.
