After installing the 500 watt Rockford Amplifier paired with some 6.5 Hertz had the same issue. Took it to the dealer so story made short they ended up updating the software under warranty.

The issue with the speakers is the same thing CycleFanatix was going through. He took it to Harley and had the amp flashed and it started working again.
