I actually love putting things together - unless someone has opened the box and scattered everything! I especially love IKEA furniture and put it together for friends and family. One thing, if you'll allow a bit of advise - put the hardware in bowls. Open all the bags and put it in some sort of bin/bowl. You're doing a great job!!!!
I'd put a couple of 2x4s on the bottom. Attach somehow for safety, and let the shelf live there anyway. You could maybe use wood glue, or a screw in front and in back for stability. I'm not an expert though. I had the same problem with the metal shelf I built, and I just stuck enough cardboard under the front of mine. But I don't have small children so I'm not sure if that's a good idea 😅
I had this issue with a behind the toilet storage set - I went online and bought a riser kit to go underneath the shelves, and voila! Access the buttons on top. 🙂
Go to home depot and get some tall lockable wheels and screw them into the two bottom bases. You can then unlock the wheels and remove when cleaning the floor.
Not my lazy self - I would grab a couple bits of wood painted white and make a stand at the bottom for it to sit on. I say stand. I mean two 2x2s painted white and hidden under it.

I bought a wooden rolling filing cart and couldn’t do it. My 26 year old son helped me put together, then take it mostly apart because one shelf with the slots for the file racks was facing the wrong way, then put it back together again.
Can you lift it and nail it or screw it to the wall? This way you have space to flush the toilet? Or would it look ridiculous? I don’t know crap but offering a suggestion. Good luck!
I put a six cube stand together a couple of months ago and it didn't go well at first. I had to take some of it apart because I had it ass backwards. You did great.
I dont know how this ended up in my algorithm but im SO glad it did. I'm one of those psychos that loves building flat pack furniture but I spend the whole time cursing whatever god decided that flat packs should have c-locks and be put together with hex keys.
I love building things but my Mom bought an Amazon dresser with fabric drawers. I would rather put together the biggest Ikea piece than do it ever again. It took me 5 flipping hours. WTF🤦♀️

Put something under the legs of the shelf to lift it. A board under each side should work perfectly
Maybe you can move the bottom shelf up possibly by screwing in your own holes and raising it higher.
I love the shelf you built. You and I have very similar tastes. Just have hubby raise the bottom shelf a inch or two.
Get a small hole saw and make a hole in the shelf for the flusher. (It is super easy, you can so do this! )

I would put a small brick or prop under each side to add about 3 inches to the height. Then you could flush without issue 😊

All of the above in regards to removing or adjusting ooorrr maybe do a small cutout???
Lowe’s or Home Depot will cut you some blocks to put under the feet to raise it enough to be able to flush!!!

Paint a 4x4 white cut to width of shelf and put it under the feet
