Very similar story for why I got a Katana amp, and I found that using an expression pedal to control the wah wah effect was better for my use than the auto wah, but I had to change the pedal settings through the computer since the default is for expression pedal to control volume.
I noticed my katana gets super muddy/muffled when I use the built in auto wah with the brown channel. I was worried I got a defective unit but I guess that's just one of the downsides of the amp?
For starters auto-Wah’s are not the best regardless of the brand. Have you tried playing around with different parameters of the Wah settings in the software?

Hi there, you need to download the the Boss’s tone central software on your computer. From there you can apply all the patches.
