Blake I would contact local construction or in-ground pool companies, see if you can work something out with them about receiving loads of dirt that they dig!
Cover the sulcata s shells in mud to keep the mosquitoes from digging under the scutes and use coconut oil to stop fungal mold. Then feed them pumpkins so help with de worming. Hope this helps and saves you from having to take them to the vets. Also tip the sulcata nose down to help drain any water that may be sitting in their lungs. How thick is the concrete pad and dimensions? When Greg and his team come to do the pond, rent a crane. Lift the pad and put footers or pillars in. The issue I’m seeing is once you raise the ground the water will be dammed up towards the fish and other turtle in-closers. Need a areal view of your land when wet and dry. That will help you in determining how to make your run off and not upset your neighbors. Second thing would be to drill a well and use it to drain instead of supply. Yes we did that on our farm. Letting the ground filter during wet season and using for our stock during dry season.

You keep adding projects holding off others, preparation is always key and of course you can’t stop your land from flooding but you can reduce where the water is held up at. Imagine one time you forget and your tortoise who are land animals end up in a pool of water. Just take it into consideration
I would move and rearrange the farm. That way when it happens again they won't be in water . Captain needs to be locked up in another area. I hope the weather is getting better. Sulcata can actually swim a little? They *do* like hanging out in pools, though of course flooded areas aren't too safe. I'd rearrange your pens to limit how many creatures are in the flood plain, honestly. But don't panic if the tort hangs out in the water a little bit. They're surprisingly sturdy so long as it's not *running* water that overtakes them.
Here’s the thing, the water in this case is actually too *DEEP* for the tortoises. If you were actually watching the video, Blake just said in the beginning that he saw one of the tortoises almost drowned because it wandered too deep.

I think the enclosure of the Capybara and Side Neck Turtle should be deeper like a catch basin for the flood from the barn where Captain is and have a ditch or a drain from the Goat Barn draining towards that pond area and the Backside of than Barn can have a ditch or another pond like pen for a reptilians like alligator and cayman can be cement bottom with fence with little or no water a few meters deep and the length of the barn maybe nearly 2 to 3 m wide so the rain water can go there when it floods and gate direct to the aviary from the backside of the barn
you know Blake i used to live in Port Richey Fla. and it was bad to flood and most every thing including our school were up on stilts, maybe some of your enclosers could be built up on mounds of dirt or stilts with ramps? for when it floods again and it will. climat is changeing and need to change with it, can't fight mother nature but you can work around her temper tantrums, stay safe and watch out for the monster mosqutios your whole yard is a breeding ground now. good luck Blake, and God bless

What about building a ledge on the inside of captains side of the barn so he can jump up on it an lay down when that happens. How is he laying down to sleep with nothing but a little square to stand on???
Looks to me you have clay type soil at a certain depth causing the soil not to drain quicker... If you dig down past the clay especially any blue clay you can put in a French drain type thing large stones smaller stones then gravel in a deeper pit beside a swampy area keeping your property drier if not draining quicker, hope this helps
You need to raise the level of the yard call any company that moves clean fill dirt and have them dump it on the areas needed also maybe build a large trench that has a pump to pump the water to a better location
Dig loads of the dirt out, use it to build the land up and fill the hole in with rocks and gravel, that will hold alot of the water and bot create an issue for your neighbours
Blake , would it be helpful if you got a plastic blue kiddie pool to move some animals during flooding? You could use it also to pull feed around in the water. Just drill a hole and loop some rope through it for a handle. I know I'm an old grandmother but you need shoes and a back support belt. Don't beat your body up now. AND take some human dewormer, you can't help but get something walking around in that water shoes or no shoes. Prayers for sunshine.
You need to just move the barn up to the road side. I have been wondering about the reason the water is now draining in so bad, what changed in the area to cause it to be so bad this year. You can sue if some one else changed their land and it has caused your place to flood. There is $50k in machine flooded under water twice now.
Oh yeah I forgot. Bamboo sucks up water very well. Weeping willow is another thirsty tree. Cotton wood is too but who in their right mind wants that pollen around. But bamboo is fast growing and very strong. Building material???
