I was wondering why my /etc directory did not have a apt.conf file; I guess it was deprecated at some point. I have been meaning to ask: will mixing using "apt upgrade" and the gnome software manager to update conflict with each other? if so which should be used?

They both use the underlying apt database, so mix and match to your heart’s content! :)
