Same question do I have use weather stripping in the front to make the area between the side rails flush?

In the Ford instructions. If your bed has the bed caps, you have a Bedliner or spray in bed the extra weather striping is not needed.

If my tailgate isn't opening should I shift the cover forward closer to the cab?

Mine was hanging up at first too. You just need to keep closing and opening the tailgate to wear in the weatherstripping.
