In Pokemon Emerald's Far Away Island, where you catch MEW, there are signs with messages left by someone whose name has weared off, leaving only Ji (Fu-ji)

Mr.Fuji knows of Mewtwo in Pokemon Origins, other people did too but he knew of it's power stronger than any other pokemon of generation one. Blaine obviously was in charge of creating Mewtwo. Logically both would have created Mewtwo together, but remember in the anime the island's lab exploded because of enraged Mewtwo. My theory is that Mr.Fuji is Dr.Fuji's relative, and Blaine was miraculously spared. That would make sense saying Dr.Fuji and Mr.Fuji look very different and why Mr.Fuji is in Lavender Town, I nicknamed it the town of death, and taking care of pokemon and Dr.Fuji was creating Mewtwo. Blaine on the other hand, while recovering from his injuries from the lab explosion at the mansion takes a place as Gym Leader at the Cinnabar Island Gym while covering up the evidence of Mewtwo ever existing.
In FireRed/LeafGreen when you reach Blaine in his gym there's a picture on the wall behind him, when you click on it your trainer says that its a picture of of Blaine and Mr. Fugi smiling. So they do know each other and may have worked on the Mewtwo project together

I see it somewhat like this. Dr Fuji helped create MewTwo, after the explosion of the lab, seein the destruction and most likely some death he realized the error of his actions, so to atone for his sins he decided to help care for abandoned & orphan Pokemon, when you/ RED meet him in Lavender town it has obviously been a few years since the incident so he has aged a bit. It may also be why Team Rocket keeps him hostage in the Pokemon Tower, they feel he betrayed them
i have one small complaint: the mere fact that Mr Fuji knows a lot about Mewtwo douse not automatically means he helped make it. going by the games/Origins Anime, he cares deeply for Pokemon as living things, and if he found it, he would've felt bad for it, battled it to gain its respect, but couldn't win. he lost all hope for it, which is why he automatically presumes Red cant catch it, without having even seen him battle.
If it is true that the manga was meant to depict the game and vice-versa, that explains why on Cinnabar Island, where Blaine resides, there is the burned mansion with the books about Mewtwo's creation. If you bring the anime in to play (which is made to depict it's own version of the story) even looking at the eyebrows of Mr. Fuji and Dr. Fuji you can tell they are different people. I could understand if he trimmed his eyebrows afterwards, but growing extra? The reason the island had changed names in the movie is probably because the story of Dr. Fuji being an active team rocket member with Giovanni's funding didn't fit the initial story, and was just done for effect (as is with most anime renditions of Pokemon). That being said, that is also why they gave him the name Fuji, in the japanese version of the movie (please correct me if I am mistaken) the doctor did not have the same name as the breeder, it was a change for the american version to create controversy and draw people in to the series. So bringing up the hint in Origins was quite expected, though again, the anime has always been on it's own story path set aside from that of the games (minus the fact that origins was a depiction of the games, it was noting more than that and included a nice bit of embellishment). So this theory really depends on which version of the story you care about. If you are a hard core believer in the story of the games, this is a false claim. If you follow the anime (which even as it is the story and the way it is depicted is kind of flawed) this claim is hinted at being correct, but nothing has been proven and probably never will be.

Mr Fuji is Dr Fuji. Pokemon Origins proves it now. And even Bulbapedia mentions them to be the same person. Mr Fuji found Cinnabar Island Research Lab when he was formerly known as Dr Fuji.
In gen 1 and in the remakes when you look around the burn mantion you will find diary entries and in one of the entries you find out on of the scientist working on the mewtwo project was Fuji. and in the lab on cinnabar there is a photo of fuji and blane. and in pokemon origins fuji gives red a mega stone X the only other pokemon with a X megastone is mewtwo. So if you add that all together. Fuji and Blane was working on the mewtwo project and created artificial megastones. Mewtwo goes berserk and flys deep in a cave were no one can enter because it is filled with OP pokemon. Also who's to say this was the first and only time someone tried to clone a mew.
In Pokemon Emerald, during the Mew event, the sign on the island said something about... Something about a mistake and.... It's signed by (smudges) -ji.

Maybe Mr. Fuii was Dr. Fuji, but he quit his work after waking up from his long coma and having a life and death experience, so he decided to take care of Pokemon. There might be survivors including Fuji on new island and team rocket thought they died but a rescue found survivors eighter concious or unconcious.
In the movie Pokemon Origins, Mr. Fuji, of lavender town, knew a great deal about Mewtwo, but it turns out in a later movie, Pokemon Mewtwo returns and the first Mewtwo movie, Geovanni created Mewtwo with an unknown helper. Weither Mr. Fuji of lavender town created Mewtwo or not is a mystery and all in all it is a possibility. In my opinion, based on what Mr. Fuji does, he once tried to help Mewtwo, who was furious and full of rage at all humans, get used to humans and slightly got through to learn some more stuff but then Mewtwo grew its wall again and Mr. Fuji gave up. I have no Idea if my opinion makes sense or not but it's what I think. And also on a side note, people say Red caught all 151 pokemon in the movie Pokemon Origina but, he in fact did not catch Mew as it was seen outside the window leaving with a wink or playful expression, can't remember. But back on subject, if Mr. Fuji did create Mewtwo or did help, I don't think he knew that Giovanni would try to use it for his personal gain and therefore helped create Mewtwo to use it for good gain.

Although there is no evidence to link Mr. Fuji and Blaine together, Maybe why Mr. Fuji knows so much about Mewtwo is that Blaine and Mr. Fuji are brothers or half-brothers. They do look similar and counter balance one another similar to the counter balance shown between Mew and Mewtwo.
What about the photo in the house of mr. Fuji in Leaf Green/Fire Red? It's not concrete evidence, but it does establish that Blaine and Mr. Fuji know each other and may have been working together in the past.

I think that Dr. Fuji was a scientific contractor who did his own thing, and wanted to continue cloning research to save his daughter, thus taking funding by ultra rich business tycoon (and leader of Team Rocket) Giovanni. (Perhaps he was looking for an investor to fund his research for personal gain (His daughter) and Giovanni finds out, ultimately funding his research.) He creates Mewtwo as his contractual duties state, but escapes death on New Island, and realizes that what he created was a monstrosity. Having realized that cloning beings is not the solution, Dr. Fuji retires, goes into hiding, and dedicates his time to caring for people and Pokemon in Lavender Town, as that is what he was ultimately wanting to do by cloning his daughter Amber, but made a wrong choice, and ultimately learning from that moral decision. Does anyone else support this theory?
let us say, with out referencing pokemon origins, ro the fact that ash doesn't age blah blah blah. that mr fuji's daughter dies at some point. being traumatized by this, he reluctantly joins team rocket after discovering that Blaine wants to create mewtwo by cloning mew? this would lead him helping the project along but on the side also tries to clone his daughter as well. now the first movie aside, lets say crating metwo happens in the past, now this creates some issues seeing the clone of his daughter does not live, but wether, fuji survives the explosion at the lab, despite how the first movie implies he dies with the lab, moves back to lavender town abandoning the research to focus on helping pokemon and taking care of his daughter, the new cloned one, assuming a second clone was made, some time later encounters red and gives him the mega stone for chraizard? a little farfeched i know, but is possible. Or joined team rocket whit the hopes that this new pokemon would be powerful enough to bring his daughter back to life even if the clone failed, the only problem is that why would he agree to this in the first place seeing the kind soul he is. keep in note, the loss of a loved one can cause some crazy mental issues in some people.

Pokémon Theory: Why some Pokémon evolve through trading. I think it's because they feel like their trainers no longer want them so they evolve to make themselves more powerful in hopes that their trainers will want them again and come back for them, but I'm unsure.
I know this is a late reply, but Pokémon Origins explains this, and logic does as well. Red had to fill up the Pokédex, remember? And we clearly see he caught Mewtwo before Mew (if Mew was ever caught). Therefore, Mewtwo would be #150 because it was caught before Mew was.
This is odd. I think the mangas, anime and games are so different when it comes to Mewtwo. In the anime and manga, Mewtwo was created by humans and machines. But in the games, Mew actually gave birth, meaning Mewtwo could of had been born naturaly.

Logically both would have created Mewtwo together, but remember in the anime the island's lab exploded because of enraged Mewtwo. My theory is that Mr.Fuji is Dr.Fuji's relative, and Blaine was miraculously spared. That would make sense saying Dr.Fuji and Mr.Fuji look very different and why Mr.Fuji is in Lavender Town, I nicknamed it the town of death, and taking care of pokemon and Dr.Fuji was creating Mewtwo. Blaine on the other hand, while recovering from his injuries from the lab explosion at the mansion takes a place as Gym Leader at the Cinnabar Island Gym while covering up the evidence of Mewtwo ever existing.

In FireRed/LeafGreen when you reach Blaine in his gym there's a picture on the wall behind him, when you click on it your trainer says that its a picture of of Blaine and Mr. Fugi smiling. So they do know each other and may have worked on the Mewtwo project together
after seeing a picture in the Genetic Research Lab on Cinnarbar Island I always assumed that Mr. Fuji was Dr. Fuji, due to the simple fact that in Pokémon games no 2 NPCs ever seem to share the same name, at least not the ones considered important enough to have names, and as you pointed out majority of the time movies are not canon, so I dont think that the Dr. Fuji in the Mew vs Mewtwo movie is his own character, just someone the writers whipped up and gave a back story has to why he was making that badass monstrosity

I see it somewhat like this. Dr Fuji helped create MewTwo, after the explosion of the lab, seein the destruction and most likely some death he realized the error of his actions, so to atone for his sins he decided to help care for abandoned & orphan Pokemon, when you/ RED meet him in Lavender town it has obviously been a few years since the incident so he has aged a bit. It may also be why Team Rocket keeps him hostage in the Pokemon Tower, they feel he betrayed them

i have one small complaint: the mere fact that Mr Fuji knows a lot about Mewtwo douse not automatically means he helped make it. going by the games/Origins Anime, he cares deeply for Pokemon as living things, and if he found it, he would've felt bad for it, battled it to gain its respect, but couldn't win. he lost all hope for it, which is why he automatically presumes Red cant catch it, without having even seen him battle.

If it is true that the manga was meant to depict the game and vice-versa, that explains why on Cinnabar Island, where Blaine resides, there is the burned mansion with the books about Mewtwo's creation. If you bring the anime in to play (which is made to depict it's own version of the story) even looking at the eyebrows of Mr. Fuji and Dr. Fuji you can tell they are different people. I could understand if he trimmed his eyebrows afterwards, but growing extra? The reason the island had changed names in the movie is probably because the story of Dr. Fuji being an active team rocket member with Giovanni's funding didn't fit the initial story, and was just done for effect (as is with most anime renditions of Pokemon). That being said, that is also why they gave him the name Fuji, in the japanese version of the movie (please correct me if I am mistaken) the doctor did not have the same name as the breeder, it was a change for the american version to create controversy and draw people in to the series. So bringing up the hint in Origins was quite expected, though again, the anime has always been on it's own story path set aside from that of the games (minus the fact that origins was a depiction of the games, it was noting more than that and included a nice bit of embellishment). So this theory really depends on which version of the story you care about. If you are a hard core believer in the story of the games, this is a false claim. If you follow the anime (which even as it is the story and the way it is depicted is kind of flawed) this claim is hinted at being correct, but nothing has been proven and probably never will be.

Mr Fuji is Dr Fuji. Pokemon Origins proves it now. And even Bulbapedia mentions them to be the same person. Mr Fuji found Cinnabar Island Research Lab when he was formerly known as Dr Fuji.
In gen 1 and in the remakes when you look around the burn mantion you will find diary entries and in one of the entries you find out on of the scientist working on the mewtwo project was Fuji. and in the lab on cinnabar there is a photo of fuji and blane. and in pokemon origins fuji gives red a mega stone X the only other pokemon with a X megastone is mewtwo. So if you add that all together. Fuji and Blane was working on the mewtwo project and created artificial megastones. Mewtwo goes berserk and flys deep in a cave were no one can enter because it is filled with OP pokemon. Also who's to say this was the first and only time someone tried to clone a mew.

Maybe Mr. Fuii was Dr. Fuji, but he quit his work after waking up from his long coma and having a life and death experience, so he decided to take care of Pokemon. There might be survivors including Fuji on new island and team rocket thought they died but a rescue found survivors eighter concious or unconcious.
But then Mr. Fuji would forget about Mewtwo.
In the movie Pokemon Origins, Mr. Fuji, of lavender town, knew a great deal about Mewtwo, but it turns out in a later movie, Pokemon Mewtwo returns and the first Mewtwo movie, Geovanni created Mewtwo with an unknown helper. Weither Mr. Fuji of lavender town created Mewtwo or not is a mystery and all in all it is a possibility. In my opinion, based on what Mr. Fuji does, he once tried to help Mewtwo, who was furious and full of rage at all humans, get used to humans and slightly got through to learn some more stuff but then Mewtwo grew its wall again and Mr. Fuji gave up. I have no Idea if my opinion makes sense or not but it's what I think. And also on a side note, people say Red caught all 151 pokemon in the movie Pokemon Origina but, he in fact did not catch Mew as it was seen outside the window leaving with a wink or playful expression, can't remember. But back on subject, if Mr. Fuji did create Mewtwo or did help, I don't think he knew that Giovanni would try to use it for his personal gain and therefore helped create Mewtwo to use it for good gain.

It is rumored that 39 Pokemon was scrapped due to the Gameboy's inability of holding too much data. That explains Gamefreak rushed things out too soon within the first games. Here is an answer to the theory. Although there is no evidence to link Mr. Fuji and Blaine together, Maybe why Mr. Fuji knows so much about Mewtwo is that Blaine and Mr. Fuji are brothers or half-brothers. They do look similar and counter balance one another similar to the counter balance shown between Mew and Mewtwo.

Mew wasn't pregnant, the words "Giving birth" is a scientific Euphemism to say something was created out of something else.
Without Mew, there would be no Mewtwo, That is the concept.

I think that Dr. Fuji was a scientific contractor who did his own thing, and wanted to continue cloning research to save his daughter, thus taking funding by ultra rich business tycoon (and leader of Team Rocket) Giovanni. (Perhaps he was looking for an investor to fund his research for personal gain (His daughter) and Giovanni finds out, ultimately funding his research.) He creates Mewtwo as his contractual duties state, but escapes death on New Island, and realizes that what he created was a monstrosity. Having realized that cloning beings is not the solution, Dr. Fuji retires, goes into hiding, and dedicates his time to caring for people and Pokemon in Lavender Town, as that is what he was ultimately wanting to do by cloning his daughter Amber, but made a wrong choice, and ultimately learning from that moral decision.

let us say, with out referencing pokemon origins, ro the fact that ash doesn't age blah blah blah. that mr fuji's daughter dies at some point. being traumatized by this, he reluctantly joins team rocket after discovering that Blaine wants to create mewtwo by cloning mew? this would lead him helping the project along but on the side also tries to clone his daughter as well. now the first movie aside, lets say crating metwo happens in the past, now this creates some issues seeing the clone of his daughter does not live, but wether, fuji survives the explosion at the lab, despite how the first movie implies he dies with the lab, moves back to lavender town abandoning the research to focus on helping pokemon and taking care of his daughter, the new cloned one, assuming a second clone was made, some time later encounters red and gives him the mega stone for chraizard? a little farfeched i know, but is possible. Or joined team rocket whit the hopes that this new pokemon would be powerful enough to bring his daughter back to life even if the clone failed, the only problem is that why would he agree to this in the first place seeing the kind soul he is. keep in note, the loss of a loved one can cause some crazy mental issues in some people.

Well it was split into 3 actually but only both of them were representing idle and things and Kyurem was left alone being the 3rd part which is not idle and other one which reshiram represent that's why he can merge with two of them

I know this is a late reply, but Pokémon Origins explains this, and logic does as well. Red had to fill up the Pokédex, remember? And we clearly see he caught Mewtwo before Mew (if Mew was ever caught). Therefore, Mewtwo would be #150 because it was caught before Mew was.

This is odd. I think the mangas, anime and games are so different when it comes to Mewtwo. In the anime and manga, Mewtwo was created by humans and machines. But in the games, Mew actually gave birth, meaning Mewtwo could of had been born naturaly.

Well, it looks like my theory about Mewtwo being part human has been proven. But as always, I have more theories. You know how Flannery talks about her grandfather? Yeah, that's Blaine. Ok. Now, what about the three Pokemon Azelf, Mesprit, and Uxie? Each of these has one stat that is particularly high: attack, speed, and defense. I theorize that they came into existence when Blaine (or somebody) combined the DNA of Mew and Deoxys. it makes sense because they're all psychic. And if you combine Mew with anything other than a human or Deoxys, you of course get Ditto.
I absolutely hate plot holes. If only Game Freak would pretend like the anime isn't even there. This would end so many plot holes with Pikachu and everything and make things the way that the should be!

The anime and the games are two different universes. Pkemon Origins is an anime of the game universe. Same can be said for the manga.
