Chris, I decided not to worry about it. Ran it yesterday and it's hardly noticeable with the cover on. If it gets louder I will look further into it. Arcturian, Yours sounds much more erratic than mine. Mine is in tune with the RPMs judging from the sound with a timing light on it. Mine is definitely more in the timing cover region.
I've had several engine rattles on my 2006 3.0. First wash wide open throttle a screaming rattling noise . My belt was not tight enough put a new belt on and tightened it up good that solved that. Second rattle the adjuster bracket on the alternator cracked in half. You could barley see it and when the motor was running just about 1/4 throttle sounded like a rattling noise from the left side by the fuel pump and distributer didn't even hear the noise on the alternator side. But the cracked bracket was slowing the alternator to move around and the rattle noise would travel to the other side was weird. Raplaced it and noise went away.
To me it sounds like a mechanical fuel pump, but don’t worry, mechanical fuel pumps will make a ticking noise as they are cam driven so that’s normal. I have a 2005 Maxum 1800 MX with the same engine and it does the same thing as here.
My ‘98 3.0 sounds exactly the same, and goes away under throttle. Always wondered this myself.. I’ve been running it 8 years now like that. Hours unknown
Mine sounds just like this also, when I give it a bit of throttle over 1500 rpm it is not noticable been making that noise since I owned it 3 years been wondering what it is but never dove in and figured it out.

Sure you have the right oil in it? Lot's of valve noise if you don't use the marine oil.

Old video I know, but could be a lifter or fuel pump
Did you find what the issue was? I have problem
Im getting this on my engine. 3.0. sounds like a loose flywheel. ua-cam.com/video/ejTgRw6c_rQ/v-deo.html
I removed the outdrive.
