Sure, that is possible. However, they shouldn't be too short. For example, antiSmash won't be very useful if you use sequences in the kb range of a typical BGC (Biosynthetic Gene Cluster). Maybe restrict yourself to sequences that are a minimum of 0.25 - 0.5 Mb.
No, it is not. The antiSMASH site only looks for Biosynthetic Gene Clusters (BGCs) that are responsible for producing secondary metabolites like antibiotics. The 16S gene does not encode secondary metabolites.

I believe that is a reference to the Lab Manual that only the students in my class have access to. BGC stands for Biosynthetic Gene Cluster.
