One thing I noticed is how subsystems play a much bigger role here compared to FTL. Since boarding is much more complex and game changing, better doors (and faster speed in breaking them) can make the difference. This is neat but it's just an extension of FTL. The real deal are the sensors: since psychers can targets specifc crew members, sensors play a much bigger role. The fact that you need at least the same level as the enemy ship to see inside makes the whole system much more interesting.
I had a run with double hate matrix (yes they stack) and I had multiple soul storms (3 soul projectiles). I had a ton of psychers and killed the boss in one giant barrage on torment 7
There wasn't really a way to grab vaults in your run, but I want to share a little of what I've learned about vaults. Some of it is guess work, but it works in practice. Vaults are a 1 HP system that is unable to be repaired. In order to get the rewards, all you really need to do is break the system (the vault) and at some point after, have a crew inside the room. They don't have to be controllable or permanent. In a recent run I used the soul spear psyker ability and another ability to summon rotspawn. Guaranteed to secure the vault 100% of the time
Yeh, I've never had a good outcome when activating a death cult shrine. It's always toxic gas and demon invaders (a LOT of them). Technocult shrines are the easiest, since the correct answer makes sense for their mechanicist outlook.
You need to wait for the spell to hit shields first before firing anything and its probably best to use the guns to down the shields and then hit it with Ion because ion damage can't be repaired, only timed out.

If you stand your attack psykers under the shield the shield will block any projectiles (until it runs out of juice) that could interrupt them.

The personal shield that guy in the middle can cast seems to also block enemy spells.
remember to use your force field shield psy ability.

No consequences for changing factions? Stay away from the Death cult, I found out the hard way.

Yep, which is why it's better to have some random dude man the console, and keep the psyker purely on spell spam duty.
