I believe the narrower, slightly concave side of the Niwaki stones is used for sharpening their secateurs as it's shaped to follow the rounded profile and the flat side of the stone is for straighter edges such as the snips. You'll eventually lose the concave edge of your stone if you continue to use it on flat edges. The convex edge of the stone is used to sharpen the thinner bypass part of the secateurs.
