Before you apply this you need to sand down the rusted area and apply a rust inhibitor FIRST. Otherwise that rust will continue to do it's thing.
Yes, removing the rust and treating the area is essential.
what's the name of rust inhibitor? also can I use this on upper windshield?

As long as it is applied when the vehicle is dry there shouldn’t be any trapped moisture.
Can I apply bondo over it after sanding?
Yes.
The tape you are using looks black (to match the color of your vehicle)...but the link provide is for silver tape. Where did you get the black?
You should be able to find black on that page. Otherwise, you can try a search for black auto body tape.
