He returned again in Unite Warriors but only had seven days to live and thus died again when the week was up. It's never explained what happened to his Star Convoy form but it can be assumed he died again. The Japanese G2 pack-in comic for Battle Convoy (Laser Rod Optimus) had normal Optimus die and come back as Laser Rod Optimus. And that's just the stuff before Beast Wars.

From Batman's perspective I would of course understand how he could view the Matrix as a weapon from his limited understanding of it, destroying a god powerful as Unicron. But the Matrix is not a weapon nor a tool to be used as such, it is the essence of Primus himself, although a very limited portion of his power is inbued within it, it works as a conduit between a Prime and Primus. Megatron and the likes of Starscream and even Shockwave sees it as a powersource. A battery to fuel the engines that can turn Cybertron into a cosmic Dreadnaught.
