The PC-98 old is very unlikely to ever reappear again because of ownership disputes ZUN had with his former partners that contributed to the first 5 games of the series. Yuuka will likely reappear when there's an actual plot for it but currently she has the habit of not actually giving a shit. Someone could try to set her flower field on fire but the poor bastard wouldn't even live long enough for the others to defeat the first sage boss. Yuuka is scary as hell and no one dares to mess with her.

Creative freedom. In all my years of being a Touhou fan and just a music junkie, that's all it comes down to. You might even enjoy remixes of songs you originally didn't like.
Take in mind that "orginals" are created by humans and "fanmade compositions" are also made by humans. So it's fine if it's better, cuz we as humans have similar limits and abilities no matter if someone is a creator or a fan, both are awesome in their own ways. (:

They aren't really better, both the originals and (most) arrangements are just good in different ways. But to explain the reason you most likely tend to like arranges more than the originals, the originals were written to be a game's soundtrack. They have to fit into the aesthetics of the game and suit the scene properly. Arrangements don't have that limitation, so they can be written purely to be musically pleasing and nothing else.
But he keeps adding new characters. Look at Hopeless Masquerade, three new people! It'd be cool to see Youki as a final boss or something in a future game but from the trend of making new people and sort of forgetting the old ones ( Yuuka ) I have little hope on the matter...
