Baroque counterpoint is influenced by seconda prattica (Monteverdi), Palestrina is THE representative of the prima prattica - Prima Prattica was from the late 17th century a dead language of music, only for teaching
I think the main difference is not the prima/seconda prattica antagony, but the replacement of vocal with instrumental supremacy (his makes Bach's vocal music so unpleasant to sing). There is a counterpoint textbook that teaches both baroque and renaissance counterpoint (by Dieter de la Motte) and de la Motte calls baroque counterpoint "harmonic counterpoint".
