In that reality, eren dies after living out the rest of his 4 years with Mikasa, thus not ending the cycle of 'violence'. Now this is what gives Mikasa the strength to kill him, because she understands that it was either that or them wiping the titans out forever. Only these things could give eren his true freedom, and since running away with Mikasa wasn't an option, she had to end his pain and everyone else's as well. They kinda sacrificed their happiness for the world.Eren also died knowing Mikasa and Armin lived a peaceful life, and that he eradicated the titans. Other than that, in chp 139 eren confesses to Armin that he wants to be with her and he wants her to remember him, says he can't see see her with another man but he has to go. It's sad but I guess that's just how their story went :(
