I love this joke. Shadow eats Coffee beans raw because he prefers the flavour and texture that way. An absolutely unhinged thing yo do, and yet preseented with complete sincerity, and that makes coherent sense. It's like an encapsulation of the character himself.
I don’t think coffee beans can be consumed raw; I think they have to be roasted. Also, the texture wouldn’t be that crunchy if they were raw.
I've made the mistake of eating too much chocolate covered espresso beans, my gut led an uprising.

There's a fan comic on Tumblr I found ages ago that went to explain how and why Shadow started eating coffee beans.
To make it short; Maria finds the coffee beans and the two don't really know what to do with them, so they started eating them like candy.
If I can find the original post again, I'll update my comic and let y'all know

I always head-canon'd that it was somehow a biomech thing- like, raw coffee beans are somehow the only/optimal energy source that Shadow's body can consume, so he eats them regularly just to keep himself functioning. But, knowing that this started because of an adlib RP-Q&A session, the real reason will literally just be 'He eats coffee beans just because they're literally the only thing he likes, no other reason'.

Incorrect. Soup would imply that the beans were inherently juicy and crushed for their liquids like a tomato, but instead water is passed over them to pass on their flavors and acids. That ain't soup. That's tea.

Once had a friend gift me a large bag of whole coffee beans when I didn't have a grinder at the time. They are quite good to crunch on, but I remember the coffee oils forming a film in my mouth that was unpleasant and hard to wash out. Though that likely wouldn't be a problem with lighter roasted beans.

If you are one to eat coffee beans, as I am, you know that it's important not to eat them with your hands because it can leave a stink on your fingers that even garage and oil field cleaners won't help. And after just a day or two it stops smelling like coffee and smells like the ghost of a cigarette.
