Unfortunately the middle does stay empty. The same thing happens with most 3x3 doors though, even on Java. I have built one that uses a double piston extender to remove the middle one, but it breaks if I press the button too fast and makes a mess of the circuit. Leaving the middle empty is the best way to avoid building a huge circuit. You could put like powder snow in the middle or something if the hole is a big problem for you.
