The control tower was not open until 6 am, it was 5:24 am. So they picked their own runway. If they hadn't hit the trees, they would have fell short of the runway. The trees were estimated to be 50ft tall and they were still 3600 ft from the runway.
If they were in a landing configuration, it seems possible the system wasn't concerned with altitude (rather, it'd worry about descent rate). I'm not familiar with the avionics in the aircraft, but you certainly don't hear 'terrain, terrain' every time someone tries to land.
