Yes you can, by simply clicking "replace footage" in the project panel inside premiere, this will replace the source file, while keeping the timeline unchanged

Basically by just relinking the takes manually in the project bin? Or is there another way?

Right click -> render and replace
when I do this it shows transcribe is done in the media encoder but when i go to project window in premiere it shows not transcribed ???
