Lots of fun (work) ahead! Been where you are many times. TIP: cover the cut out area with a couple of layers of masking tape. Mark the tape along the edges. Remove and cut out your pattern. Good luck!
For getting good templates on an enclosed area you could of taped the card paper up against the hole, shot paint up through the drain hole towards the card paper taped on the hole, and then you have an exact pattern of your hole to trace on steel to cut out and fill the hole with. 💯 you do good work girl. 💯
I've got to change the rear frame rails on my 67 cougar.I picked up a set of used ones online.That would have been nice if you were able to find a set of used ones for your mustang
The left side is more likely corroded because the battery acid would drip down on that side, which is also the reason that there is a REPLECEMENT battery holder there ! Very Common, esp in the older batteries..... Drips from the radiator are supposed to be captured by a tube and routed down the length of the radiator, where an extra inch or so lets it drip free of the frame.
I put the replacement tray there! The original wasn't rotted through, but it was pitted and not really worth saving. If this is from the battery acid, I am shocked it didn't rot out the tray and then rot out the inner fender directly beneath it...
In order to keep the weld thru primer off my plug welded spaces I use 10 mm diameter button magnets. I spray the primer and then remove the magnets. The magnets look like chess pieces and have a handle on top.

Get some tape and a magic marker. Put the tape over the hole and trace the edges on the tape. Then transfer the tape to the metal. That's how I do it -- works pretty well.
I wouldn't bother going ham on the rust beneath the battery tray. I'd keep those welds in place and weld to the good metal that is there. Dont make more work for yourself. It you were going to do it properly, then you'd get new frame rails entirely, but this doesn't have to be a show car. Drivers are more fun anyway and most car people like to drive their cars not have it sit in a garage because they are too scared to ruin it.

I use thin transparent plastic sheets to make templates...very easy.
