After countless murders, he realizes his mistakes and becomes Faust. The super doctor trying his best to heal every single person in the world. As he said in AC+R, it is to redeem himself for his murderous actions. However the biggest realization came to him about his precious girl. She died not because Faust, but Zato (I don’t know what particularly he did, but it was his fault). Despite knowing the truth, that it was not because of him, the girl died, past memories flooded him and he accentually went into depression. Why you may ask? Because he can’t save everyone. And despite his condition, he still tries to help.

Sin still has 2 eyes, as shown in his super animation from Xrd where you see lightning sparking from his eyepatch, it's just that... We can't see one of them. Back when Sol first agreed to take care of Sin, Ky was wearing an eyepatch as well, but it's heavily implied the eye he took from Sin changed to look more like his real eye, so he was able to remove it.
