When you realize that Lugia was originally made for the movie, so this theme is more canonical to it than any game theme...

This specific theme is dub only though, which makes it non-canon. The Japanese theme is slightly different.

Zapdos, Moltres, Articuno and Lugia are the embodiments of the 4 forms of nature and balance. Lugia being balance and the three legendary birds being the forms of nature, Each representing both the calm before a storm and the result of what happens when those elements collide. Lugia being a representation of balance or mother nature cannot work alone to restore harmony between each of the elements. This is where the humans come in, Humans are like caretakers to gardens, Without them the garden cannot survive what nature throws at it. In the movie this is shown by Lugia turning to Ash and Melody for help to restore harmony and the balance that was broken.

They actually represent the elements needed for life. Moltres for heat, Articuno for water via ice and Zapdos due to the old theory that life started when lightning struck primeval soup which caused life to form
