From what I've heard and read over the years, it was an idea between Roy Thomas when he was at Marvel and Mike Friedrich at DC to create an unofficial company crossover. The Squadron Sinister already debuted as villains in Avengers in '69, so Thomas debuted the heroic Squadron Supreme version in '71 in Avengers and and Friedrich created the Champions of Angor, parallels of the Avenger, over in the JLA book at the same time.

Roy Thomas who created the Squadron Sinister. He did this to show DC Comics that he could write the Justice League. This was his tryout for DC.
