Just finished a deep clean and reglue for a friend and his shoes were cracked in many places. He told me to leave everything as is because he loves the way it looks. Plus, the sneakers have a lot of history on them so the cracks come with stories and memories. Major respect to you and him.

with super glue as your 'base' I'd imagine it would be prone to cracking from the glue
better to use bar cement glue
Why not just remove the old paint with acetone and wet sandpaper for uneven areas?

Actually those cracks are the design of original Jordan but you may use this trick that fills it completely when the shoe is cracked up more

Those shoes came that way but it can happen naturally as well, especially with synthetic leather in areas that see a lot of bending like the toe.
