When the time was right, and she lost MIB (who was going to be her original candidate, Jacob was the second choice, which makes Ben, the ultimate "second guy", killing him that much sweeter), and she knew MIB was likely to kill her, she let Jacob become like her i.e. he is the next protector in line, either she dies before he does or if he does she is stuck trying to find another replacement. So by "crazy" she was clearly as evil and selfish as the smoke monster is. She let her job of protecting the light get to her head so much that she became the darkness, killing an innocent mother, lying to innocent children etc.

The Yin-Yang balance is lost...the Darkness would prevail everywhere. THIS meant nothing to the Smoke Monster.

my theory is she had this all planned out and brought them to the island like Jacob brought people to the island, with the intent of raising a child to replace her as protector of the island, you can hear the concern in her voice when she ask if she is going into labor, but I don't think she knew she was having twins... still that's really messed up at the end
