Every time a gear gets kicked out, it ALWAYS slightly bends the associated selector fork. After what you have already done, the selector fork that shifts between 2nd and I believe 5th gear will have its forks bent towards the 5th gear.
Hi Andy I live in N.S.W and am now 67 years old, in 1980 I had a Kawasaki Z1000ST ( also a shaft drive motorcycle ) which I rode around Tasmania for about 3 weeks. I watched eagerly the 3 parts of your gearbox re-build on the Yamaha XS1100 and was disheartened when the bike was still jumping out of gear, particularly since you spent so much time on it, however I know you will get it sorted. The sound effects had me in fits of giggles. Miss Was wondering if I was ok or just having an episode. Luckily the latter. And yup just hen ya think ya got it all duotone up and sussed. It all goes up creak without a boat. Mabe a thicker gear cluster washer. Or as you rightfully said an issue with the selector(s). Eather way you'll suss it always do in the end. Thanks for your videos, I revisited a few this week and gaining inspiration from your ST3 exploits purchased a sweet 2006 ST3s in Red with a low 52,000 kilometres on it. I pick it up tomorrow.
My guess is you have a bent , out of spec slightly worn gear shaft, causing a harmonic vibration at some rpm range while driving, when it reaches that zone the vibration overcomes the gear dogs ability to stay engaged and then pops out, pull the shaft and check it for strightness with a dial indicator. It needs to +/- 1 thou, if it's beyond, look for another one, also do the same for the shift fork shaft, and ANY wobble of the SHIFT FORK while it's on the shaft will show that it's worn, so replace it with a new one. I had a virago 535 that was fine when I took it off the road for 3 years, it was always kept in the shed and started up every month, I decided to put it back on the road , this is when I noticed it won’t go into second gear, I tried everything possible to fix it , I even Chang the gear shaft with the forks and springs from another engine , I ended up selling the bike on eBay and told them all about the problem, I was shocked how much it maid , so it’s someone else’s problem know , I even gave them a spare engine and everything I had related to the bike , so I went to my local Honda dealer and bought a new rebel 500 , best decision i maid , and I don’t want to mess around with bikes at my age 67 , hope you get it sorted out for your Frend .

Thank you for putting together the XS1100 pt1, pt2 and pt3 transmission videos. That's a real bummer after all that work the problem still exists. But I do admire your ability to push forward and continue solving the problem. Troubleshooting; the gear shaft or fork selector maybe out of speck? Also a long shot, have you checked the driveshaft?
xs11 and xs750 all had this problem its the selector fork they were abit on the thin side so bend /wear and this allows the gear to slip , if i remember correctly its a engine out job although one local guy did it by turning the bike upside down going through the sump

Sorry Andy!! That really sucks after all that work. I always wondered why nobody ever came up to build a correctly channeled shift drum? Cause the issue is really a badly designed shift drum. Now there is no longer enough demand for it, but anyways .... As far as XS1100 Standard rearsets and shift lever: This looks to me like a RoW Standard "E" (2H9 and the like) They all had this set of rearsets that require the shifter linkage. They also have a shorter brake lever because of the rearsets. Only the US 2H7 Standards had the direct lever on the shift shaft. Just a tip ... I lightly spray all paper gaskets with Permatex 80065 High Tack Spray-A-Gasket Sealant. For one it makes positioning the gasket easier and it also guarantees selling with positively no oil weeping or misting possible. Lastly, it makes disassembly soooo much easier. Zero scraping of gaskets required. They just come off and can be re-used with another spray of that stuff..
Fck that must rip ya knighty mate I feel for ya maybe have the dogs machined with 5degrees angle then get them induction hardened again also it’s mating one with the grooves best of luck

Would the fact that the usual 'washer relocation' couldn't be done successfully on this bike, be an indicator of a slightly bent shaft?

No direct linkage here man, Standard 2H7 has the same linkage in the U.S., mines a "E" version '79, living in Texas.
