Her having the Crest is kind of a boon, theres a small detail not stated in the anime, but I think Naofumi's shield now boosts any one in his party with the crest. So she is more powerful with the crest
Plus the crest gives her more protection and freedom. In Melomarc with how slaves are treated if she isn't owned then she can be caught into slavery again(true slavery) again and sold to a terrible owner
Also Melromarc (the Country they are in) is a "Human Supremacist" place so it's actually in her best interest to be "owned" by Naofumi so she can be free.
On Filo growing so fast - it's exactly as Raphtalia - a inner power of one of the shields is fast growing of demihumans/animals around Naofumi. So she's growned like 10x faster than normal. And next episode will explain why Filo transformed.
He could easily be a protagonist if you think about it. If the story followed him it would kinda go like here is a Spear chad and bitch secretly manipulating
